This surname is derived from a geographical locality. 'at the rowan,' from residence beside a rowan-tree; compare Ash and Nash, Oak and Oakes, Birch, &c. The excrescent 'd' is natural; compare Simmonds and Hammond, and also ribbon and riband. Thus we find Rowntree entered:

Christopher Roundtree, 1687: St. James, Clerkenwell.

There may be a second derivation, but I have not hit upon it, supposing it exists.
